If you're interested in the church, or vampires check out Tsukihime. Basically the church don't like monsters like vampires because they only prey on humans, so they will usually show up to execute them.

A mage family is like a noble family, with a family head that has immense power (magical knowledge) and maintains that power by hoarding it, and then they pass it down to their child who becomes the next family head. Ideally, every family head becomes stronger and stronger with the knowledge of their ancestors, making the entire family stronger and more prestigious. A mage family only really cares about the family, everything comes secondary to the family and its power/prestige. As the next family head Rin IS the family which is why Tokiomi cares so much about her, but he doesn't really give a fuck about anyone else. Even Kirei is just a valuable connection inside of the church and a protector for Rin, another tool that he's manipulating. This is also why Kariya hates the entire culture of mages which only cares about the family itself instead of the people in it.
The Mages Association is like an alliance between a bunch of these super powerful families, like the United Nations. Since there are obvious threats to a mage family such as the church or other mages who want to steal their secrets, the Mages Association is a big group of powerful mage families that agree to live by certain rules -- and if anyone breaks the rules then all of the other mage families team up on them. They aren't really an organization and many of the mages want to steal from and kill each other, instead it's a series of loose agreements that benefits all the members. One of their biggest rules is to hide the existence of magic from humanity because if it was discovered then the governments of the world would probably come after all the mage families. Kiritsugo's father accidentally broke this rule and the mages can't afford sloppy mages that might give them all away, so all the mage families teamed up on him to kill him and remove any trace of magic. It's just business to them.
The Catholic church in the show wants to push the ideals of Christ, which they usually do by preaching and spreading missionaries. Sometimes though there are extreme cases like mages, vampires, and other unholy monsters that have to be violently exterminated, which is why they have the executioners that operate in secret. They were here because vampires are unholy, the research of them is unholy, and the spread of them is super unholy -- so in the name of God they're destroying everything. Mages and mercenaries are usually doing something because it benefits them, but people from the church are usually doing something because it's the right thing to do in the eyes of Christ. The only reason the church is even involved in the Grail War is because they think Tokiomi is the least evil of the mages and they don't want the powerful grail to fall into the hands of a super evil mage. They still think all mages are evil and would rather them all be dead, but the entire Mages Association would declare war on them if they started killing mages indiscriminately. If you aren't under the protection of the Mages Association like Kiritsugo's father though, then it's open season and they'll purge you no different than a rabid vampire. This is why Kirei is so surprised that the church is working with Tokiomi in the beginning, because the church and mages hate each other and have a tense ceasefire at best.

Tokiomi explains in an earlier episode that Executioners are mage hunters much like Kiritsugu is, so I guess they were just there to kill the rogue mage Emiya.
