yes do s2 ep 1 first. From there you can keep going in episodes or the movie. (The movie cuts small parts of fights to save time)

the confusion comes from the way season 2 came out. It began with a rerun of the movie in episodic format, however some people don't consider that to be a part of season 2. So if what you mean by season 2 includes the mugen train arc then yes you are fine to move onto season 2.
