I was terrified for Dumbledore in this one. That fight was amazing and should have lasted longer.

I think you may have figured this out by the end, but the "Ministry of Magic" has nothing to do with religion (which is pretty much absent in the Harry Potter series, book or film). It's the wizard government. It follows British usage, in which government officials are ministers of this and that, and the main one is the Prime Minister. So Cornelius Fudge was in effect the wizarding-word prime minister.
