9S was killed (again) because he was learning too much (again) and had his memory reset to a point. Has happened many times as was shown last ep. And we saw at the end of last ep that they were arming up for the fight, so this basically takes place right after the previous ep, 9S and 2B were just separated. 2B (2E) has killed 9S many times before, you even saw a previous body in the desert when the coin fell.
