The whole thing with the Wardrobe and faction changing makes complete sense to me. The system likely compares the list of quest IDs you've completed to a list of what have been completed by your class/race. Many quests may have an equivalent for the other faction, in that they gave the same reward, or were even roughly the same quest, just given by different quest givers. As far as the game is concerned, though, these are completely different quests. When you faction change, for the most part, it doesn't look for "equivalent quests" and mark them as done. So if you're Alliance, and did all your questing as Horde, for example, the system isn't finding any of the quest flags it's looking for.
