Gus is always playing a deeper game. His actions always benefit him in multiple ways.
Like with how when he set the twins upon Hank, he was doing it to get rid of them as they were threatening Walt, but also cutting off supply over the border, giving him & his lab a monopoly.
So by killing Victor (the guy who now looks like orangeade) Gus is a) intimidating Walt & Jesse by offing one of his loyal workers, ensuring that they are the only cooks so that they're trapped & also vanishing a person who was spotted at Gale's murder scene.
